No, I don't think so. The program will search multiple files--you specify the range of files--probably like *all files in a given sub-directory*.
I haven't used one of these programs (I've never had the need) so I can't say how long it would take--depends on the speed of your computer probably--but, I'll bet it's not too long--that's what computers do best--repeated tasks over and over again!
But, yes--I suspect you have to download them to your local computer, fix the links and the upload back to the server--but, I bet you could do it in small chunks--no reason to do them all in one big session!

On Linux machine could use a tool like grep or awk to search through a list of files and replace a text string. My only concern would be that such an automated process could clobber some text we really didn't want it to change, but a little bit of testing on a backup copy could probably rule that out.

I don't know much about it. It will probably be solid software like previous versions and CPU usage should drop with database use. I just don't know how optimized their first version will be. I also don't think its going to be out in the next few months.

I mean, independent of the stabilization thing. That would be Perl/MySQL vs SMF's PHP/MySQL. It would essentially get rid of the forum's flat-file architecture. Right?

Yes, the database would replace the flat text files. Hopefully hopefully someone will do some direct comparisons between Perl and PHP using YaBB and SMF - since SMF started as YaBB.

At the new WiredTree VPS server, I am not limited to viewing the first 2,000 files, as was the case with Lunarpages. It takes a minute to load, but I can see all 4,800 files contained in that directory (using WinSCP).
