They do (make it harder). You pretty much, depending on the size of the upgrade, have to uninstall all mods prior to upgrading. Then reinstall afterward.
Plus, some mods can conflict if the both use the same base code (which the first mod will change). I use BoardMod, which is very cool:
http://www.boardmod.org/It searches the code contained in a mirror-installation of the forum software on your home PC, and "modifies" the code as per the particular "mod" file instructs it to. Then you simply upload the modified files (usually in ASCII mode), and verify CHMOD permissions. Works surprisingly well. All you need is the "mod" file for the mod you wanna incorporate into your forum:

For major upgrades .. you have to wait for the authors of your favorite mods to update their mods consistent with the new upgrade. Some mods don't need to be upgraded, but most do. Altho the modders are usually very fast with their updated mods .. posting them within a day or two of any new release.
BoardMod and available mods are one of the reasons I keep sticking with YaBB.
